If I stacked 2 canon extension tubes of 25mm, but from diferent versions (the early EF25 and the new EF25 II), will I have any problems with autofocus on my 300mm f/4 IS lens. Do I need the 2 of the same version, so they work properly?

You're fine. The latter version is for compatibility with EF-S lenses, that's the only difference.
